Is there anything that I have to do to help search engines traverse the site? I'm going to add metatags but can they traverse the menu structure and links?

Adding a copy of the DHTML menu in plain text form inside <NOSCRIPT> tags is a goog idea and one that Google etc doesn't penalize on.
Take a look at the source code view on our home page.

Plain text hyperlinks.
The source code at milonic shows a series of links inside a table toward the top of the HTML that can easily be read by the Search Engines.
