I've experienced a problem with tooltips when they are displayed over the select controls under MSIE - the selects are displayed over the tooltips.
I'm aware that there is a MSIE bug that causes this kind of situations and that the solution is to put your tooltip into an iframe. Probably that is the way your library handles this, because menus are displayed without problems. I use tooltips on links and they are ok most of the time as well, however, when they are large and displayed close to the bottom/right window edge, they become "transparent".
Has anybody ever noticed similar situation?
It seems to me that it could be something wrong with tooltip repositioning in cases when its initial coordinates happen to be outside of the window frame.
