I was having several problems with my Milonic menu after I installed the Lightbox (picture viewing) scripts. The menu was showing on top of the Lightbox image on occasion. I added the z-index line in the menu as suggested and am not sure if this fixed that problem or not as I was having other issues where the Lightbox scripts completely killed the milonic menu most of the time. However, I had my PHP Nuke theme loading the Milonic menu (scripts) first and then the Lightbox scripts. As soon as I changed the code to load the Lightbox scripts first and then the Milonic scripts, all the problems seem to have gone away. I hope this might help others who may have a similar or other problems.
